You always want to pull up to carpet with a "flood" of any kind, especially if it was caused by a clog. At the very least, that lets it air out better, and dry completely.

If it was caused by a clog, the bacteria in the water can grow in the carpet, creating a very unhealthy environment. (not to mention stinky)
